'97 4 banger 2.2l manual trans

So Im mid head swap and realized my new head is a 319 and not a 319-S like the original head was. Everywhere I have looked says they are interchangeable, and there is no freeze plug in this so I am good there. However I did notice these ports in the head and with lack of experience i have no idea what they are for. The orginal head (319-s) just has holes on the intake and exhaust side, but the new head (319) has female threads. Is this an issue or do they just stay empty regardless? And what are those holes for anyway?

Pretty sure you're going to wanna put a plug in that thing. I've seen circle track engines use that port to bypass the heater core.
